...to automatically update IP's should we change IP's and not loose our stats, how long will it take for the GT system to query it to get the new IP and update the server entries?

Either move your domain A records to the new IP or use transfer stats option in GameTracker. I would personally use the domain method as it's much easier, querying would take about 5 minutes as soon as the new A record goes live.
